I want to make an animated header for my site. I want to know which software should I use for it?
Java might not be a bad idea, but I would suggest using cross-browser JavaScript to be less of a load on the user's computer.

But, please be aware, that if you make a Java one, that you may find slow performance for any users, stuck with dial up. Which like some people, on am.. Until today, when apparently the installer is supposed to come!
There are lots of way to declaring a animated Header for your website application.With my opinion Flash,Javascript and Some html tags like marquee is the best suited for animated header.you can also use css for animated header.
You could use Photoshop? I have used Photoshop for a couple of animated and non-animated borders and love the abilities it gives you
Use a .gif file if the image is small and the animation is short.
I don't know if you know this but a gif file is the only picture format that can be animated.
